YONECO has a secretariat that consists of the Executive Director, Finance and Administration Officer and Programme Officers of Gender and Women, Democracy and Human Rights, Counselling, Home and Orphan Care Programme, Advocacy Lobbying and Activism Programme, Orphan and Vulnerable Children Programme and Youth and Community Outreach activities.

The organization works with a number of youth clubs in schools, out of school and those working and living on the street. The organization also works with women and children at different levels.Youth Net and Counselling has established a strong partnership with the Ministry of Health and Population, The Malawi Police both at district and national levels, Ministry of Education through the District Education Office and the Divisional Education Office in Zomba.

At community levels, Youth Net and Counselling cooperates with chiefs, village headmen, initiation counsellors, politicians and teachers at school level.

Youth Net and Counselling serves on the Board of National Youth Council of Malawi, a government body that looks at the activities of youth in Malawi, Governing Council for CONGOMA (Council for Non Governmental Organization in Malawi) and is also a member of Malawi Network of AIDS Service Organizations (MANASO).

Youth Net and Counselling links with the District Youth Technical Sub Committee that oversees activities of youth at district level.YONECO is a member of National Community Policing Technical Group on Youth, National Drug Control Programme Master Plan Task Force, Juvenile Justice Forum, and Human Rights Consultative Committee among others.

Currently, YONECO capacity has been strengthened with three VSO volunteers from the United Kingdom on a capacity building project for out of school youth.
